Anti theft system help

So i have an 99 mustang that i tried to take out of storage yesterday and it wont start. It will turn over but wont start. The theft light is flashing ever two seconds. I call the ford dealer today and they said i had to bring the car in so they could reprogram it. I was wondering if there is a way to disable the theft system or if anyone his had this happen to them and what you did to fix it.

Make sure the battery is fully charged. My 1999 will do the same thing if the battery is too low and I try jumping it. As soon as I put a good battery in it, it will fire up without the flashing theft.
